Zotero PDF annotations to Markdown, paired with the full text
Zotero’s help says annotations from its PDF reader are stored in the Zotero database, not in the PDF file, so the pairing takes two exports. Use Add Note from Annotations for your highlights, convert the original PDF for the full text, then place the highlights under the converted note’s title.
Two sources, two jobs
Zotero’s help page says annotations made in its built-in reader live in the Zotero database. Other PDF readers cannot see them unless you export a copy of the PDF with the annotations embedded. So your highlights and the paper’s text are in two different places.
Pairing them gives you one note with the full text, searchable in your notes app, and your own highlights and comments with their citations. It is a hand-made workflow, not a button. Zotero’s menus and export options also change between versions, so the Zotero steps below are described by name, and your version’s documentation has the last word.
Why bother pairing them? Highlights alone lose their context, and full text alone loses what you decided mattered. Side by side you can search your own highlights first, then read the paragraph around one without opening the PDF.
Pair highlights with converted text in six steps
- Annotate in Zotero’s readerHighlight and comment as you normally would. Nothing about the PDF file changes, because the annotations go to Zotero’s database. The reader help describes highlights and underlines; use whichever you like.
- Make a note from the annotationsIn the reader, use the plus button and choose Add Item Note from Annotations. In the library, right-click the paper and choose Add Note from Annotations.
- Get that note out as textZotero announced Markdown export of notes in a 2021 beta. Look for Export Note when you right-click a note, or copy its text. If your version offers neither, paste it into your app and check the formatting.
- Convert the original PDFNo annotated copy is needed. The converter reads the text on the page, not the highlights. Pick your app and convert as usual.
- Combine the twoUnder the converted note’s title add a ## My highlights heading and paste the highlights there, or keep them as a second note linked from the first. The example below shows the layout, and Headings that make notes searchable explains why one title and steady levels matter.
- Spot-check the pairingSearch the first few words of three highlights in the converted note. Use the words, not the page number, because repeated page numbers are removed from the converted text.
One note, two sources
The highlights come from Zotero and the text from the converted PDF. Zotero’s default highlight template puts the highlight, its citation and your comment together in one paragraph.
# Cell transport in membranes
## My highlights
“Active transport moves molecules against a gradient.” (Smith, 2020, p. 14) Check against lecture 4
## Full text
Active transport moves molecules against a concentration gradient and needs energy. The page number in the citation is Zotero’s, so keep it. It is how you find the passage in the PDF itself.
Where each piece lives
Read across: the first column is the piece, the second is where it sits today, and the third is what to do to bring it into your notes app.
| Piece | Where it lives | How to get it into your notes |
|---|---|---|
| Full text of the paper | The PDF file | Convert it with ocrtomarkdown into a Markdown note. |
| Highlights and comments | Zotero’s database | Add Note from Annotations, then export or copy that note. |
| Citation and page label | Zotero, in the note it builds | Keep the citation next to each highlight. |
| Links back to the PDF | Optional zotero:// links in an export | Keep them if your export includes them. |
| Images and area highlights | Zotero | The 2021 export announcement lists embedded images as not included. |
| Your own thoughts | Your notes app | Write them under the matching headings. |
Zotero’s reader help page describes highlights and underlines, so check how other annotation types, such as text notes, come out in your version.
What goes wrong when you pair them
The highlights are not in the PDF
Another reader shows a clean PDF because the annotations are in Zotero. Export a copy with annotations embedded if you need them in the file.
A quote does not match
A highlight may span a line break, a hyphen or a curly quote that reads differently in the converted text, and special characters such as ligatures can differ too. Search a shorter fragment.
Page numbers are gone
The converted note drops repeated page numbers. Rely on the page label in Zotero’s citation.
The scan cannot be highlighted
A scan with no text layer may not let you select text in Zotero’s reader at all. The converter reads scanned pages with OCR, so it can give you a searchable copy. See Scanned book chapter to notes.
The note looks different
Zotero’s note templates control how highlights are laid out, using variables such as highlight, citation, comment, color and tags. Change the template, not each note.
Menus have moved
Export options differ between Zotero versions. Treat the menu names here as signposts and check Zotero’s documentation.
How ocrtomarkdown helps
ocrtomarkdown does the full-text half. It reads the PDF, scanned or not, joins broken lines into paragraphs, puts headings in order under one title and keeps tables as tables. It does not promise to carry highlights or comments, so keep those from Zotero. Convert on the converter page. Free: 3 files a day, up to 10 pages each, no account. Files over 10 pages are converted up to page 10 on the free allowance; a page code converts the whole file, up to 150 pages. See pricing.
Zotero annotations and Markdown: your questions
Are Zotero highlights saved inside the PDF?
Not by default. Zotero’s help says reader annotations are stored in its database. You can export a PDF with them embedded.
How do I turn highlights into a note?
In the reader choose Add Item Note from Annotations, or right-click the paper in your library and choose Add Note from Annotations.
Can Zotero export a note as Markdown?
A 2021 beta announced it. Look for Export Note when you right-click a note, and check your version’s documentation.
Does ocrtomarkdown keep my highlights?
It does not promise to. It converts the text on the page, so bring your highlights from Zotero.
Should I convert the original or an annotated copy?
The original is enough. The converter reads text, and your annotations are kept in Zotero.
How do I find a highlight in the converted text?
Search its first few words. Lines are rejoined into paragraphs, so a highlight that crossed a line break still matches.
Can I change how highlights are formatted?
Zotero’s note templates take variables for the highlight, citation, comment, color and tags.
Does this work for a scanned paper?
The converter reads scanned pages, but Zotero may not let you highlight a scan with no text layer. Try one page first.
